I don't live in New Mexico so I'm not an expert on this but I googled the immunization issue and there is a religious exemption. It seems that you can be part of a religious group or have your own individual beliefs and file the exemption. When my daughter attended the University of New Mexico several years ago we got a medical exemption from her doctor in Colorado so she would not have to be immunized. So I think there are ways you can work around it.
As for health foods I know that some areas have Trader Joe's and I've known people that live in NM from other lists and they talk about getting organic foods. I think I remember seeing a Trader Joe's in the Albuquerque area. If no one else here pipes up with more info you can google and see what you get. When we were planning a vacation recently I was able to find some health food stores by looking online.
Getting information from someone living in the area would be the best thing but so much can be found online. In case your not familiar with some of the sites, here's a place to check for raw milk.
